Not a direct solution but xParticles might be able to help you: https://vimeo.com/98110835
The tutorial shows a connection by distance, you might need to limit it by index and limit the number of connection.

Hi Imran,

Here is a presentation of the empv viewer and lots of examples:

A short introduction is here:

This is the link for a Python-based viewer:

Do you want to create Fantasy Molecules or something that will visualize existing molecules?

Here is a scene file that might help with the connectors based on distance:

Note that MoGraph Selections can help to eliminate unwanted Clones.

On the other hand, the best construction tool in Cinema 4D for this kind of visualization is certainly the Turtle. Also, here, the options given for MoGraph will undoubtedly support your projects.

There are a lot of databases available.

I hope that helps.

Cheers

P.S.: Here is a little idea for a quick model of such Molecules.

The project file and screen-capture:
https://www.amazon.com/clouddrive/share/VBkScrxhxYdyptFaA3ADCWe1L7gA9dYFtVnnwcRnc76

I have not shown how to use the model (here the Platonic) to move just a point around, to change the position of a sphere and its connectors.; I believe that it is clear how to do it.

All the best
