Hi Jasonsone,
The simples way is to render both versions out, and do the transition (blend) in post. Which allows for a an easy change in duration and when it happen.
In C4D there are many ways to do it:
Scene file _01
I used a Layer Shader here, and animated the Layer mask, the colors of the Checkerboard Shader. White and Black.
Scene file _02
A simple way of Material transitions, it is animated in the Texture Tag>>Attribute Manager> Tag> Material.
Scene file _03
The most right sided (object manager) has an animated Alpha Channel Shader.
Scene file _04
Similar to _03, but this time the Tile shader is used.
All four examples are shown here in this one minute clip, which you can download if you like.

Let me know if you like more examples, e.g. any image can be used with the colorizer, to go from Black to White as mask, Alpha, or other options with the Gradient Shader.
Any animated clip that goes from Black to white can be used as well, for very individual “transitions”.
IF this effect needs to be done many times, perhaps other options might be worth considering, e.g., all in “post” with Re:Map and texture remapping with UV.
Let me know if there is something else.
All the best
